The Spinal Tap one is amazingly funny. I love the running joke that everyone who appears on-screen is now dead

I will mention again the hilarious one for Blood Simple with a fake film historian that only I seem to have seen. It is from the Director's Cut DVD, that is actually shorter than the Theatrical Cut. They tightened up some of the editing.

The Clerks and Mallrats ones are great, and the Carpenter/Russell ones. What is the film where they stop halfway through and the commentary for a different film starts? Is it Dodgeball or something?

For the director's cut version of Donnie Darko, Richard Kelly invites along Kevin Smith to co-host the commentary, who proceeds to deflate and undermine Kelly at various turns (as I vaguely remember).
